ChapterDx MLSTnext

Innovative tests for genomic sequencing and typing of bacterial and fungal strains.

ChapterDx is a company specializing in the development of advanced molecular diagnostic solutions, with a special focus on next-generation sequencing (NGS) technologies through innovative assays for genomic sequencing and typing of bacterial and fungal strains, such as the MLSTnext system, designed for detailed genetic characterization of microorganisms.

Library prep for NGS by ChapterDx is performed in the following steps:

  1. DNA extraction (not provided in the kit)
  2. Multiplex PCR
  3. Pooling and purification
  4. Sequencing

During the PCR reaction, amplification and indexing/encoding of each sample occurs simultaneously. Once PCR is completed, the amplicons derived from the different samples are combined into a single tube. Subsequent steps, including cleanup and sequencing, take place on this single tube, regardless of the number of initial samples.

After the purification step, the library undergoes sequencing on an Illumina platform. The complete workflow takes about 24 hours, of which only 3 hours are devoted to library preparation (over 2 hours of incubation and 30 minutes of liquid handling) and the rest to sequencing. Data analysis is completed in less than 30 minutes.

ChapterDx’s NGS assays are designed to offer a next-generation sequencing solution that is high-resolution, simple and cost-effective.

ESTRAZIONE: Qiagen EZ1, QiaSymphony, Qiagen QIAamp spin column, Molysis from Molzym, Roche MagnaPure, Qiagen QIACube.

AMPLIFICAZIONE: BioRad CFX96, Illumna Eco, PCR MAX Eco, Roche LC480 (II), BMS MIC, ABI 7500 Fast, Qiagen RotorGene

Il “Journal of Fungi, ha pubblicato il paper “Evaluation of the new AspID polymerase chain reaction assay
for detection of Aspergillus species: A pilot study”.

Di cui riportiamo il riassunto:

The newly developed AspID PCR assay for detection of Aspergillus spp. was evaluated with an interlaboratory quality control programme panel and human bronchoalveolar lavage fluid (BALF) samples. With the quality control programme, 8 out of 9 panel members were correctly identified. With the clinical study, 36 BALF samples that had been obtained from 18 patients with invasive pulmonary aspergillosis (IPA) and 18 without IPA were investigated. Sensitivity, specificity, positive and negative likelihood ratio for the AspID assay were 94.1% (95% CI 73.3-99.9), 76.5% (95% CI 50.1-93.2), 4 (95% CI 1.7-9.5) and 0.1 (95% CI 0.01-0.5) respectively.
